Most of the plugin functionality is compatible with PHP version 5.2.4 or higher but more recent version is better.

The checkbox does not get enabled until any custom field is saved.
If theΒ non-ACF custom fields are also not getting saved then this can be due to plugin conflict on your site so please try temporarily deactivating all plugins except the Ivory Search plugin and see whether everything works fine, and then enable the plugins one by one to see which plugin is conflicting if any.
Also, this can be a theme issue used on your site so to confirm it just temporarily use the Twenty Twenty-Four theme on your site. If everything works fine then it’s your site theme issue.
What I meant is that select any non-ACF custom fields in the custom fields dropdown list and check whether it’s getting saved.
Do you mean other non ACF custom fields getting saved without any issues?

Could you please tell me which version of PHP, WordPress and Ivory Search plugin you are using so I can troubleshoot it?
This can be due to plugin conflict on your site so please try temporarily deactivating all plugins except the Ivory Search plugin and see whether everything works fine, and then enable the plugins one by one to see which plugin is conflicting if any.

I’m sorry to hear about the issue you’re experiencing.
I will troublehsoot the issue.
In the meantime you can fix it by resetting the Index settings of the plugin displayed on the path below.
Admin Area -> Ivory Search -> Settings -> Index

You can disable searching media files in the free version of the plugin and you don’t have to get premiuim version for that.
