Update: After considerable debugging, we believe this is isolated to no more than a few dozen accounts. We have discovered several web hosts who appear to be throttling login attempts from unknown IP addresses; please verify with your web host that Blogger's IP addresses are whitelisted. If you continue to see problems, please report them in the Help Forum and we will research the issue further.
The latest on what's still a problem, what's getting fixed, and what's been taken care of, direct from the Blogger team.

FTPURLSettingInBeta
For FTP blogs, leaving the archive URL setting blank behaves differently than it did in the old version of Blogger, which causes some archive links to be incorrect. If your archive path is different than your main publishing path, you'll want to be sure to fill in the archive URL as well, rather than relying on the default. Enter just the URL of your archive directory, without a filename.
FTP blogs currently publish post pages even if the post page setting is set to "no." Until we fix this, feel free to delete these files from your server if you don't want them. (They'll be in /year/month/ folders in the same directory as your main blog page.)

FTP blogs are not publishing their site feeds in RSS format. Until this is fixed, either use the atom.xml feed instead (most feed readers that accept RSS accept Atom as well) or use: http://www.blogger.com/feeds/blogid/posts/default?alt=rss to get your blog’s feed in RSS format. Update, 11/21: This has been fixed. FTP blogs now publish an rss.xml file.

FTPNoLayoutsFeature
The new drag-and-drop template feature, Layouts, is not available for blogs published via FTP. Update, 12/18: Because Layouts relies heavily on new Blogger’s dynamic serving of pages, this is unlikely to be supported soon if ever.
